Cable
The Cable tease was probably the most widely-recognized Easter Egg from Logan, although it didn't take place during the film itself.
In the Deadpool-centric pre-credits scene, Wade Wilson changes into his Deadpool costume in an old phone booth. While he's inside, fans noticed the words "Nathan Summers Cumming Soon" written on the frame.
Nathan Summers, of course, is the real name of Cable. The character is confirmed to appear in the next Deadpool movie.

As far as Easter Eggs inside the actual movie go, the Avalanche nod was one of the most popular.
Rictor, the leader of the children from the X-23 program, had the power to move rocks and earth with his mind. When Logan looked over Rictor's file, Dominikos Patrakis was listed as his DNA source. That name is the alter ego of the classic villain, Avalanche.

Throughout the film, Logan referred to the Transigen company by another name - Alkali. Fans of the X-Men movies immediately recognized that name as a part of Wolverine's past.
Alkali Lake was the location of the original Weapon X Program, and that same company is the one that eventually became Transigen. The carryover is the reason the company had Logan's DNA in the first place.

Another one of the files that Logan flipped through contained the name of an old X-Men character.
Christopher Bradley was listed as his DNA source, and that character was featured in the first Logan solo film, X-Men Origins: Wolverine. Dominic Monaghan portrayed the character in the movie.

The score of the film offered a nod to the comics that the movie was based on, but you had to check out the track-listing in order to catch it.
The fourth song on the soundtrack is titled 'Old Man Logan', which is a direct tie to the comics. The 'Old Man Logan' storyline, written by Mark Millar, was the original source for Logan's story. There were a lot of differences between the comic and film, though.

When Logan was picking up a passengers at the cemetery - at the beginning of the movie - hardcore comic fans noticed a tie to plenty of Marvel books.
The name of the area was Greenwood Cemetery, and it has been used throughout Marvel comics for some time. Captain America's memorial is in Greenwood in the Ultimates storyline, and Sue Storm was buried there after her death.
