Annihilation
While Civil War was taking place on Earth, one of Marvel's most underrated events was taking place in space.
In Annihilation, the great conqueror Annihilus leads his army out of the Negative and attempts to conquer the positive matter universe.
In order to stop Annihilus, several of Marvel's lesser known cosmic heroes were called upon. These included Nova, Silver Surfer, the Super Skrull and Ronan.
An Annihilation animated feature would be a giant Marvel Comics space opera. There are even ready to make follow-ups in sequels like Annihilation: Conquest, The Thanos Imperative, and War of Kings. Annihilation is a truly epic event worthy of an epic animated adaptation.

The Marvel Universe and its heroes have been around a long time. What if, at some point, some of them had been replaced?
That's the idea behind Secret Invasion. The invent revealed that several key members of the Marvel Universe had been replaced by shapeshifting Skrull imposters.
The infiltration was a precursor to a full-on invasion of Earth by the Skrull empire, on that SHIELD, the Avengers, the Thunderbolts and more all had to team up to repel.
Secret Invasion may need some liberal reworking to condense the story into something that works in a signal animated feature, something that focuses more specifically on the Avengers maybe, but it is still a great concept for adaptation.

One of the fun things about animation is that Marvel Animation can make use of certain characters that are off limits for live-action, specifically the X-Men.
Why not leverage that opportunity to its full advantage? Adapt the mega-event Avengers Vs. X-Men.
This event could be a fun, action-heavy hero vs. hero scenario to start, one that could draw in any number of characters from either the X-Men or the Avengers' extended rosters and then become something else entirely when the Phoenix Five take over in the third act.
Avengers Vs. X-Men could be a thrilling event movie the likes of which may never be seen in live-action.
Young Avengers
With the Marvel Cinematic Universe so focused on the adult heroes of the Marvel Universe, with the exception of Spider-Man, Marvel Animation could take advantage of some of the younger heroes that have been created in the modern era.
The Avengers started off as a group of young legacy characters - Iron Lad, Patriot, Hulking, Asgardian, and, eventually, Hawkeye. Only later did they find out that Iron Lad was secretly a teenage version of Kang the Conqueror, one of the Avengers greatest foes.
Following that, the Vision took over Iron Lad's armor, Asgardian became Wiccan, and Speed and Stature joined the ranks. These are great characters that deserve some time in the spotlight.

Monsters Unleashed is only two episodes in, but it already seems like a story perfectly fit for animation.
In Monsters Unleashed, Earth is invaded by an onslaught of giant Kaiju monsters from space. The X-Men, Avengers, Champions, Guardians of the Galaxy, and Inhumans are all forced to do battle with the behemoths.
Meanwhile, Elsa Bloodstone, Marvel's premiere monster hunter, is studying arcane history to find a way to stop the invasion, while the brilliant Moon Girl is looking for a scientific means to end the battle.
Monsters Unleashed strikes a great balance by giving relatively unknown characters the spotlight, while also included all of the most iconic characters in major battle roles.
