The episode opens with Maggie attempting to negotiate with a hostage taker. The standoff ends with Supergirl flying into the building and removing a pair of criminals. Maggie is a little resentful that she wasn't allowed to do her job, but Supergirl was just trying to be helpful. She flies off to get pizza with Mon-El.
Over dinner, Alex and Maggie debate with Mon-El and Kara whether it's their business to step in when the police are having a hard time. Maggie complains that there are "Supergirl defense" cases in the courts where suspects claim that excessive force and contaminated evidence should exonerate them,. She says Supergirl should stick to aliens and global threats.
The two come to a chilly "agree-to-disagree" moment, and Kara excuses herself.
After Kara leaves, Alex asks Maggie to try a little harder to get along with Kara, then excuses herself to go tell Kara the same about Maggie. She steps into an elevator with a man whose face is obscured by a hat, and the doors close.
At L-Corp, Lena is being approached by Rhea, who wants to help her revolutionize Earth technology using the teleportation gates that have been used to move slaves in the previous episodes. Rhea is pretty obviously acting as though she's just a regular businesswoman and not revealing her alien nature or the fact that she's got a mean-on for Supergirl.
At CatCo, Maggie comes to look for Kara, and the two quickly figure out that neither of them saw her after dinner. Kara's phone rings, but it's a man's voice, saying that he knows she's more than she lets on. He tells her that he has Alex, and sends her a photo of Alex tied up. He says he needs her to break a man named Peter Thompson out of prison or else Alex will die, and that he knows she can becuase he knows she's Supergirl.
Alex wakes up and tells a camera watching her that she's giving them one chance to release her, or she will end them when she gets out.
At the DEO, they say they can't negotiate with terrorists, and get to work trying to track Alex. Maggie says they need to figure out who Peter Thompson is and what he means to the abductor instead.
At a restaurant, Rhea and Lena are getting very close, with Rhea playing the "proud maternal figure" card. She tells Lena that her son was always the love of her life until he met "this horrible girl, and everything changed." She says that she and her husband lost their son, and on the heels of it, her husband died. She gives Lena a USB drive with the remaining key concepts that she previously withheld from the design she was proposing. They make a toast, and when Rhea says "thank the gods I found you," Lena seems fairly suspicious.
The DEO come to visit Thompson in jail, but he says he doesn't know who might have Alex. J'Onn reads his mind and tells Kara that they're done here. After Thompson leaves, Kara gets a call from Winn, who says Thompson has an illegitimate son -- someone who grew up in Kara's hometown of Midvale.
He has a house outside the city, where Kara goes and sees footage of Alex. She's approached by Rick Malverne, the man who's holding Alex hostage, and he won't give up Alex, but lets the pair talk. He tells Kara that there's no budging on the deal: his father for Alex. She threatens him with heat vision, but he says that if she hurts him, she'll never find Alex and she will die slowly.
Supergirl has brought Thompson in to prison -- he saw Kara Danvers do something impossible -- rescue a baby from a burning car when she was a teen -- and later figured out she was Supergirl. He had an abusive mother, and had a terrible relationship with her, but his dad got him away from her and has supported him for years. He's doing this to save his dad like his dad saved him. Kara gets angry and throws him around a little, and when Maggie tells her they're done here. Outside, she tells Kara that she realized in there that Thompson is obviously the key to getting Alex back.
At L-Corp, Lena tells Rhea that there's a flaw in the design: elements that don't exist on Earth. She kicks her out of the office, saying that Rhea talks about betrayal, but then immediately betrays people.
At prison, Peter Thompson is brought to see his father...but he quickly realizes that it's not really his father, but J'Onn. He boasts taht he's had a year to prepare, so of course he's ready for the Martian.
In her captivity, Alex digs something out of her skin and manages to make a request to update the IP address of her tracker. Winn figures it out and realizes that it's Alex, so he tracks the IP and gives it to Supergirl. Supergirl flies off to get Alex, but when she opens what she thinks will be the door to Alex's cell, there's a note that "now you have four," and the 16 hours left on the clock run down to four, as Alex's cell starts filling with water.
Supergirl returns to the DEO and demands to know where Alex is, but Malverne won't tell her. She demands to see Alex, but Alex tells her that Supergirl is bigger than Alex is, and Kara can't allow herself to be blackmailed. She asks to talk to Maggie alone, and Maggie takes the laptop. Alex tells Maggie that there are things she needs to say in case it's the end. Maggie doesn't want to hear it, and she promises that they've got a lifetime ahead together, and tells Alex to promise her she won't give up.
After the connection dies, Maggie gets angry at Kara for rushing in and insists that she should have listened to her.
At L-Corp, Rhea appears outside her window, telling her that she hopes Lena will hear her out. She says that other than being an alien, she was honest about everything else, and she really does want to build a transmatter portal to get herself home. She asks Lena not to let her lapse in judgement keep them from doing great things together. Lena says she'll consider it, and Rhea leaves.
Moments later, Lena calls Kara to ask for her advice on the matter. Kara tells her that it's not a good time, and that she'll call back. She's standing out over the city, listening for Alex with her super-hearing, when J'Onn comes to see her. He reminds her that Alex is important to all of them, not just Kara, but that Maggie was upset and lashed out. Kara admits she's scared and J'Onn hugs her, saying he is, too.
In Malverne's cell, Maggie arrives to talk with him privately. She tells Malverne that she knows that he doesn't want both of them to lose, which is what happens if Alex dies. He tells her that he knows love can make people do things that they wouldn't normally do, and asks her to help bring back the people they love.
As her cell fills with water, Alex futilely tries to find a way to break the glass walls.
At the DEO they're having a hard time figuring out what their next step is, when they realize that Maggie is gone.
At the prison, Maggie breaks Thompson out using stolen DEO tech, managing to get him out...but they run into Supergirl, who lectures Thompson about the fact that she knows his son is not a bad person at heart, and she thinks he can step up as a father and help his son do the right thing. Thompson tells Supergirl that there's one place he can think of where his son might have taken Alex -- and Kara and Maggie arrive just as Alex's air runs out. Shile she's floating there unconscious, Kara arrives and punches through the cell's wall. Alex pours out along with the water and ends up in Maggie's arms.
Back at the DEO, Alex is recovering in the medbay when Maggie comes to visit her. Maggie comments on Alex's strategy of buying herself extra time by using her clothing to gather up extra air, and Alex says she knew they were coming. The two agree that they never want to stop having firsts together, and say their "I love yous" before Alex has her brought out to the main room. Before J'Onn prepares to mindwipe Malverne to protect Kara's identity, Alex punches him in the face. Kara and Maggie make up and hug.
Lena calls Kara back to set up a lunch date, but she no longer needs advice: she's already decided to work with Rhea.
